Both fit. It doesn't depend on the cooler it depends purely on the fan itself - the pictures on the product page of the newer clips illustrate that.
That clips you refer to are the old ones which are called Type A today.
You can mount a 25mm fan with A and B. For fans thicker than 25mm you must take B. Fans with tunnels are only supported up to 25mm thickness (then you need type A).
There are PWM y cables available. I use one from Xilence to run my two Slipstream PWM fans on Mugen 1.
If you drop the PWM support the fans can also be regulated by voltage via 3-pin. There are at least 2 millions possibilities of regulating them. 3-pin y cable and regulation by mainboard connector if supported, Fanmate, fan controller from Scythe etc.
