I think it´s better for the Mainboard, if you would put the cooler down on the table and use it as a "Mainboard-rack"

The motehrbaord does not care about it. You can put 2kg on it and it gives a damn about it =P

It is ok as it is, no one is also forced to put such a big cooler on the mobo, enthusiasts would do it anyway, because it does not hurt anything but is interesting to play with
