So I know this is a bit old, however I may be able to help as I have the Crosshair III Formula from Asus and am experiencing similar issues.

I just installed the Mugen2 yesterday and immediately started to get errors when applying Qfan in the bios (version 1503). I was kinda worried at first, and the fan would spin up initially then go dead. However it seems that PWM is not turned off completely for me, as when the CPU gets heated up the fan does start to spin, however at so low RPM that it is not detected by neither bios nor Asus PCprobe.

I just installed a passive cooler for my VGA card as well, and as such already had plenty of airflow to accomodate that, so I took the chance at running a Prime95 Benchmark test. That made the fan turn on and silently cool the CPU at around 700-850 RPM. the CPU never got as hot as with the stock heatsink and fan, and it made no noise. So I was happy. I still got the error in bio and PC probe though so for now I have just turned off the errors. As of now my CPU temperature, while writing this, is only 35C while PCprobe claims the fan is running at 0 RPM. It is not.

Another thing I noticed while playing around is that the minimum warning threshold in Asus PCprobe seems to be 600 RPM. Below that it either gets a warning or detects nothing at all, so that might be the threshold.

Anyway tl;dr My fan IS fine on PWM running no matter what the bios or PCprobe says.
