Gigabyte GA MA790FXT-UD5P is fully compatible in either mounting position (I opted for the recommended one with the pipes upwards). I've got G.Skill DDR3 bars with fairly large heat spreaders (total height of one bar is 5 cm), but there still enough room between the RAM and the heat sink to not cause any mounting problems.
It may, however, be necessary to readjust the bracket's side clips, but that's about the only issue I can think of (and one that can be solved easily).
Some first impressions:
With a closed case and a room temperature of 28 °C my idle values hover around 40-41 °C. Under full load, the highest value was 49°C. And all with a fan that remained < 1000 rpm (and of course at a very low noise level, too).
