Hello ashrack,

usually mainboard with 4pin-connectors do have the option to control the fans with voltage-regulation - so regulation is still possible. On the other hand, you will get problems in regulating 4pin-fans on boards only with 3pin-connectors - that's the reason why Ninja 2 has 3pin.
