sorry for the delayed response regarding your problem. Of course your temperatures are too high for the Mugen-Cooler.
I have some solution-attemps for you...
1) Regarding the pictures of your system you provided, the airflow inside of your pc should be allright. What about your graphic-adapter? Is it getting hot and could it maybe influence the Mugen?
2) Your CPU seems to be allright, because you mention, that the Temps were better when using the stock-cooler. This really makes me think about, that the baseplate of the Mugen is not plane. Did you have a look about this?
3) What about the contact pressure of the Mugen? Does it stably mount the cooler onto your CPU? To test this, please use only a drop of thermal grease, put it in the middle of your CPU-heatsink, mount the cooler, unmount it and have a look, if it gets distributed over the whole heatsink.
Hope we get some clues by testing this stuff first...
