AFAIK, the 3rd party Fan Controller will require the 3-pin for connection to it, however the 3-pin from the attached Kaze Jyuni Slim's comes off from the Fan Controller, so unless you take the plugs off the Controller and join them to the carry-on power lead, I think you'll just have to get two replacement fans and run through your (assuming) Front-Panel Controller.
I replaced my Kaze Jyuni Slims with 100x25 Kaze Jyu's, but it's a 3-slot Card now, pretty sure you can just get two faster Slim's instead, connect them to your Fan Controller, and then get marginally better cooling while you're there.
